Is it possible to specify the directory structure for my generated code without invoking a script to move things around after code generation? I know I can write the adapter and configure the environment, but my tool chain requires a very specific directory structure to compile. Specifically, for each package, implementation needs to go in <package name>/src, and implementation needs to go in <package name>/headers.

Did you think about the below properties (typically set on component / configuration level) ?
* C[pp]_CG::Package::GenerateDirectory * C[pp]_CG::Configuration::DefaultImplementationDirectory * C[pp]_CG::Configuration::DefaultSpecificationDirectory
Above settings would have impact to the relative path underneath the default ProjDir\CompDir\ConfigDir directory... unless you specify a different output directory under the "Settings" tab within your active configuration (possible, if "Use Default" is unticked at the end of "Directory:" line within that tab. In the later case the path will be relative underneath of the manually specified output path.
